Or it could be that, while Killy was damaged and repairing, he always spent an amazing lot of time doing so and we just never realized it took him like a year to grow an eye back... or something. Anyhow, the last chapter, the whole leglosing and the kidfinding happens in a relatively short time, meaning that he just didn't have the time to repair the damage. Time's more or less one of the most wobbly factors in the whole story. I mean, who knows how much time passed in the 70+ pages of no dialog in volume 1? Or between the time where he had his arm chopped off and reattached in volume 2?

After reading the translation of Blame and So On, I'm led to believe that Killy has wandered well outside developed portions of the Megastructure, therefore he is unable to siphon energy from the nanomachine environment which makes it more difficult to regenerate tissue and operate his GBE.
It would also explain why he's being chased by Safeguard agents as he'd be outside the range of any matter conversion towers.
As for the peg-leg, regenerating an entire limb on the move (especially a leg) isn't feasible. Clearly he wasn't able to recover the severed leg. Also he has to stay on the move since the Safeguard has mobilized against him and the agents they send are a significant danger judging by the damage the two were able to inflict on him.

Huh, I thought the Safeguard had mobilized to help him, as indicated by the last time we see Sanakan.
Wasn't the silicon life his only enemy as the game progressed? I mean, him being awakened safeguard, having worked with other safeguard, and not being with any humans... dunno... he fought silicon life a bit more didn't he? *shrug* That's really semantics, though.
Quell, where did you find a translation of Blame! and So On?

It's very disjointed, mistranslated and difficult to understand but its quite interesting and insightful nonetheless. It gives the impression that Nihei is theorizing on his own creation.
While the Silicon Life were Killy's constant enemy through his journey, many times Killy's objectives place him at odds with the Safeguard who then actively attempt to destroy him.
You may have noticed that the Exterminator Class One was trying to confine/obliterate Killy as he was interfering with the reclamation of the Net Terminal Genes. I imagine that the Safeguard was aware of the NTGs potential for abuse by Silicon Life or otherwise and were thus trying to obtain them for safekeeping. Killy had a higher directive which was to restore the control of the Netsphere to mankind, thus he was at odds with the Safeguard's objectives.
This would be why he lost his leg and then got shot in the head by Safeguards in the final chapter. Though he may have originated from the Safeguard organization sometime in the past, it's doubtful that they consider him anything more than a rogue agent.
