I think its possible that Killy was wandering so long, his oldest memories just completely degraded and the only thing he had left was his prime directive: to obtain the Net Terminal Gene. It was probably the last order he received. In the many millenia that he wandered, maybe he evolved a personality and emotions...though maybe he had those originally as well, like Zouichi.
Sanakan injecting him with Safeguard compound might have updated his already formidable capabilities since he was probably an extremely outdated 'model' by that point? Since he is a synthetic human, he's not limited to what he was born with. At that time he probably also gained access to the Safeguard's network and obtained a lot of knowledge.
During that horribly long elevator ride, he seems to put himself into some sort of hibernation mode. Maybe he was defragging his brain. Maybe he was trying to avoid having Cibo chat his ears off.
Nihei is an author who deliberately doesn't beat us over the head with plot points so understanding his work requires a lot of analysis and attention to detail. Each time I read Blame! I discover/understand something new and I've read it many many times. I thought it was just an awesome manga about blowing shit up at first, but now I see its a very well constructed and intelligent plot.

Or maybe Blame! is so vague written because Nihei is not such a good writer(most artists aren't) it ends up being just like The Bible: you can interpret it almost anyway you like and see meanings in it that aren't there. Which is not actually a bad thing if you think about it.
